Are you talking about a 3DS flashcart or a DS one? If you mean a 3DS flashcart, then no. Gateway doesn't offer any sort of way to this, and Sky3DS only plays valid commercial dumps, no homebrew.

With that out of the way, I believe a lot of DS flashcarts support autobooting the ROM you ran last, so it should be as simple as looking for a toggle in the options somewhere. I know the Acekard 2i supports this, and I believe Wood firmware also does (correct me if I'm wrong).

I mean, Gateway can boot homebrew in .3ds format, but that would give you no advantage over simply running a CIA of the same thing (the one major exception is FBI, it's useful to install FBI as a CIA from FBI.3ds on Gateway, no need to do dirty H&S injections, but that's offtopic, so I digress). It doesn't provide a way to boot something other than the Home Menu.

i like to have my stuff phisicaly and set aside like i said imagine i want to play nes i jsut grab my flashcard for nes(wich i even made a custom cover so it can stay on the shelf alongside real nds boxes and such :P) insert the card on my ds/3d or n3ds and play any nes game since it boots straight into the nes emulator its just pick a room and done xD.

I guess the closest you could get to that would be to put one of the Retroarch SNES cores in .3ds format on your Gateway cart and run that when you get the urge, but I don't know if you still need to use the rom select menu when there's only one file on the SD card or not, so the "immersion" may be lost.
