So I did the wonderful hack last night and now have custom firmware running on my New 3DS. The guide said multiple times that updating is no longer a risk. But never really stated why that is.

Will updating to a newer official firmware not hinder the hack? How does that work?

Also, what risks are there when using the eShop or going online? I was familiar with custom firmware risks with PS3, but not so much on here.

Thanks~

So, updating is completely fine.
Going online is completely fine.
The thing I'm worried about is that Nintendo is looking to pay hackers 20k to patch a9lh or something. It was on a video by a YouTube named EWNetwork.
But as of right now you're fine. I have 4 3dses. All but one is hacked. I have had them for a few years and my New 3DS Xl I did the DSIWARE downgrade method before Christmas of last year and been getting games off the eshop for free ever since while using my main NNID.

Thank you. So currently there's no detection method or risk of saying being on Pokemon wifi, Fire Emblem, etc?
Of course I mean going online without cheating.
I mostly was interested in the hack because I wanted some games uncensored or in their Japanese language with english patches.

No you will be fine. Even if you use PKHEX or PKSM to make Pokémon, Nintendo can't tell. The thing of installing .tik files for games is tricking the eshop that your system came with that game as a bundle and just needs to be re-downloaded and Nintendo won't be able to tell.
I guarantee you're 110% safe!

And one last question, installing a cia file gives you the ticket automatically right? I just tried FBI to install a few things, it was pretty simple, but I never did any ticket stuff

Yes. But you can use a cia found in the titledb option in fbi called TikSweep. It delete unused tickets.
