I installed Hyrule Warriors onto the HDD, however the Wii U tries to update the game, and fails.
I'm not running any custom NANDs. Can I still install updates?
By maually install, I assume you mean the Brazilian method? The update should work just fine. You may have to manually install the update if it's not working normally.

Unblock Nintendo's servers and it will update itself just fine. Block them again when done.I installed Hyrule Warriors onto the HDD, however the Wii U tries to update the game, and fails.

Ya there is no risk right now since there are no new system updates available. That might not always be the case so hurry up and install, then update all your games. Once a new system update comes out then Wupinstaller might be the only way.Very good point. I did not consider that OP might not know this.
Thank you guys! One last question, can I install DLC updates using the Brazilian method on the stock system menu?
Ummm. This is not true at all. If you own the DLC then youre fine to install through the eshop. If you don't own use haxchi for sigpatched sysNAND and it will workInstall while running sysnand, yes. Just make sure it's installed to usb - because dlc installed to the sysnand internal storage gets erased everytime you start the wiiu.

True but you only said non legit dlc in your reply. No mention of it in your first post. What I said is true if you don't run haxchi. If your sysnand boots and you don't have signature patches, then your nonlegit dlc will be wiped. It's happened to people I know irl who refuse to buy ds vc to get haxchi. You simply said "dlc will get erased".
The solution was to transfer the files to exhdd. OP never said he had haxchi. Key words "on the stock system menu?"
