I haven't had any problems with installed CIA's, so you are likely good on that front.The CIAS are of games that can otherwise only be obtained through a Japanese eshop, and I don't plan to take them online.
So how do I deny them from editing the files?Nintendo can't legally edit your files without you allowing them so they can't remove your cia and nobody has been banned for using .cia out of region as long as you don't play online

I don't believe anyone has been banned for going online with a out of region game actually. If that was true then we'd have a ban wave on hand for Monster Hunter Cross.They won't, they can't legally mess with your files.
Nintendo will not ban you for using CIAs and will really only ban you if you are completely stupid. Basically if you go online with a game with an out of region game or before a game is released or go online with a non-private header (something that won't happen with a CIA.)

Well this almost makes cart dumpers seem useless now, after the SuMo ban waves...Add in "CIAs that have bene made from a cart" (less we need to repeat the Leaked copies of SuMo and we got picked off so easily because of invalid version #. ) CIAs installed thru freeshop dont carry this Risk as they come from nintendy's own Servers,
It's never been a risk before and I don't think it poses much of one now. What made SuMo dangerous were the hoards impatient people who wanted to play the newest game on the console online no less days before release. The last is untrue. I know people with A9LH that breack theyr 3DS (screen and hadware stuff, you know) and they didn't have any problem with them. They could know if you have A9LH only seeing the FIRM0 xD.How to protect install cia from being deleted?
- Umm pin lock your system, or parental lock from other people?
- Be careful, don't delete if you don't want to, take care of the sd card, prevent corruptions of data.

I am not sure if there was any comments about rom hacks being played online results in ban but, still common sense.

Well, they can diference between a cia and a cartidge copy (with the header) and they did SUMO so they would know if yours is an eshop copy or a dump from a cartridge (second ones had version 1.0, but eshop version had other versions, one for Sun and other for moon.
