So, I want to take my games and such from my 16GB SD card and put them onto my new larger SD card.

But this part of the guide just baffles me.

How is the stuff supposed to transfer from my old SD card if I need to keep the new one inside it to use the programs?

So what you wanted to do is to transfer your emunand from rxtools and make it your sysnand?

btw have you already installed a9lh?

Since you haven't started yet, follow this guide.

I came from rxtools too, @Plailect guide is the easiest to follow,

Yes I understand that.

but in this part of the guide: https://3ds.guide/move-emunand

It only says "SD Card" it does not tell me how to transfer things using 2 of them.
That guide is not for moving emuNAND between SD cards. It's for injecting your emuNAND into your A9LH CFW sysNAND. You're really confusing yourself. Install A9LH on the SD card with rxtools and the bootmanager, then once you've finished that, you can simply copy and paste the contents of that SD card to the new SD card.

back up all contents from your old sd card to pc. follow that guide move emunand, after your emunand has has been restored to sysnand, copy all contents which we you backed up earlier to your new sd card. assuming you have completed the tutorial, your emunand is now your sysnand. :)
