There really isn't a difference between the leaked version and the version that was posted after the game was released. People got banned only because they were playing before the release date. There is no risk of getting banned by playing the leaked Pokemon Moon now.

Back up your .sav file from your "SD:\Nintendo 3DS\<ID1>\<ID2>\title\00040000\00175E00\data\" folder, reinstall the game, and place the .sav file back.

Here is a Reddit thread discussing the same issue you are worried about. According to them, there is a difference between the two versions, but no one has gotten banned for playing them after release. I've started playing online after release with the leaked and I haven't gotten banned either. I am not completely sure you won't get banned, but there is around a 95% chance.
