If your friend still wants to use his NNID then wait 7 days and system transfer back. If your friend doesn't need the NNID a system format will allow you to setup your NNID on your 3ds. If you use the format option your friends NNID will still be stuck to your 3ds but won't be active.

He currently has his ID on both systems so he should be fine once I remove it from my system no? We can't really wait a week as he's going away - surely there's an unofficial way around it?

So formatting my device doesn't disassociate his NNID? That seems strange. If I format it, will I lose any part of my hack? I'm guessing I'll at least lose the custom channels (homebrew, FBI etc)?

The unlinking needs to happen on the server side, you can try contacting Nintendo and getting them to transfer the NNID over for you (come up with a lie like for example you lost or broke the 3DS)
If you system transfer back, your NNID will be transferred along with his, so the only option if you both want to keep your current NNIDs is to contact Nintendo. Though they might transfer both NNIDs.

Aw, that's mega-lame, thanks for clearing it up though - if there's no way to reset the transfer countdown then I guess I'll call up Nintendo twice. If I perform a transfer/format a system, will it effect any part of the hack?
