Redownload Luma3DS and the homebrew starter kit like you did the first time...

Put the Luma3DS files where the documentation says to.
Just copy everything from the homebrew starter kit to the root.

Yes, although you don't need your OTP on your root, just upload that somewhere or back it up somewhere.
Not much in general, a new one will be made as soon as you get into the Home Menu anyways
well...that did have your downloaded 3DS games and save files for said games. If you don't have that those will be gone.
