Did you have the problems before you switch to the new arm9loaderhax.bin?
Did you try another arm9loaderhax.bin to verify that it happenes with all of them?
I'am not sure if there is a "quick fix" because there are not enough informations.
But anyway.
You are using Luma3DS so what did you choose in the configuration?
(press select before start to get into the menu!)

you don't have to enable force a9lh and splash screen(if you don't use any boot image or anime)The link you supplied is what I am using.
Here are my Luma3DS v5.4 Configuration menu settings:
Screen-init brightness: 1
New 3DS CPU Clock+L2
Autoboot SysNAND
SysNAND is updated (A9LH-only)
Force A9LH detection
Show current NAND in System Settings
Show GBA boot screen in patched AGB_FIRM
Enable splash screen with no screen-init
