Weird...there are several folders, but when I set a theme in emunand, the emunand does not boot anymore

That's "Nintendo 3DS". The "3ds" folder is for homebrew.Check the "3ds" folder on your SD

You don't need menuhax on emunand, so yeah kill it by installing a basic theme!I just want to use a basic pre-installed theme and I read that changing the theme kills menuhax.

I guess it boots "menuhax ---> ctrbootmanager--->reinand". that is the problem. when I kill menuxhax by changing the theme, CFW does not boot anymore...
You can change theme in sysnand and keep menuhax by using menuhax installer. On emunand, just use chmm2 (and be sure to unistall menuhax)oh sorry, I got confused. I wanted to use a dark theme on SYSNAND to immediately tell me I am on sysnand. but when I change it, menuhax is broken...
