You can install CIA files on an updated emuNAND. Just make sure you don't update sysNAND.

you can, using custom firmware and emunand. you can't on a 9.3+ normal sysnand (normal as in no custom firmware, no arm9loaderhax, etc.)

You can. One of the main points of CFW/emuNAND is to patch signature checks. Which CFW are you using? Are you using emuNAND?

I'm on RX-E 9.0.9.2U
It may have just been that I heard I can't use FBI if i update

You can use FBI, too. Go into the System Settings (make sure it says RX-E before you update) and update your emuNAND. If you want to be cautious, make a backup of your emuNAND before you update.

you mean RX-E 9.0.0-20U/9.2.0-20U ? you can update it and still use CIAs.

you should unlink NANDs first by formatting sysnand with TinyFormat. don't use System Settings. https://github.com/javimadgit/TinyFormat/releases

then, in System Settings in emunand, make sure it says RX-E then proceed to update.

No. Menuhax is presumably installed in your sysNAND, not your emuNAND.
