Hacking Use Homebrew on sysnand & emuNAND?

Okay so I unlinked my sysNAND and emuNAND. Installed homebrew from the cia file on my emuNAND. When I loaded it and installed a custom theme it showed up on my emuNAND until I restarted the 3DS. Then it showed up on my sysNAND but I couldn't go into homebrew again and the theme wasn't in emuNAND when I re-loaded. That must mean something is going on with the homebrew usage. Could someone help me out on how to use the two seperate homebrews? Will my emuNAND version affect it as well? 10.7? Do I need to install menuhax on emuNAND?

You formatted sysnand to unlink the nands, now your next step is to setup menuhax. You must boot browserhax to get into HLB on sysnand, and use menuhax manager.
Once you install menuhax, you should install CTR boot manager. You can then list both HBL, and the CFW you want to use. This enables you to skip right over sysnand easily and get right into emunand.

NEVER install menuhax on emunand!

You can use CHMM as a .cia installed on emunand, where you can freely set custom themes. You must use DSP firmware dumper one time before you can use it though.

Yep feel free to format sysnand again if you're unsure about it. But then be sure to change the theme one time, before installing menuhax (It installs in theme data)

I meant that in CTR boot manager's list, you can add an option for CFW such as ReiNand, and another option for HBL. When your 3DS boots up, you'll be presented with this list where you can choose any option you need. By default, CTR boot manager comes with ReiNand and HBL on the list. Edit: Once you install menuhax, go to "Configure / haxx trigger" and choose type 1. Tap the touch screen and you're done. NOW your 3DS will autoboot menuhax with no buttons pressed. This is done through menuhax manager of course.

I have the boot.cfg file but I didn't get another boot.3DSx file. Got the download from github but I only got the boot.cfg from there. I have type 1 setup with no buttons (thanks for telling me that because I usually just go with the R button to load it)

Sweet. Thank you. Not sure why the screen has lines going through it but it loaded up. So after doing this, would I just select to use ReiNand or rxTools in order to set this up or do I still proceed to use my regular Gateway emunand? Sorry for all the questions
Oh you use Gateway, in that case edit out something like ReiNand in the boot.cfg, rename it Gateway. And make the path as:
"/3ds/GW/GW.3dsx";

Then just be sure to have that on your SD card, from the Gateway release package.

Note: Opening boot.cfg in notepad on windows results in everything being displayed in a jumbled mess. Try wordpad or something else. It should be displayed straight down.

I cannot thank you enough. So a few more questions. One, would I edit the boot.cfg to make that change? Two, after I do that then how would the two be separated as far as sysnand and emunand? When you turn on your 3DS, it auto boots menuhax + CTR boot manager. Whatever you choose from this menu, it will boot into it. Like for example, if you chose Gateway, if will boot Gateway emunand.

Eh don't use HB_Launcher loader cia. If you need homebrew launcher (I doubt you would), use it from CTR boot manager only. You can pretty much get a homebrew cia for pretty much everything on emunand.

Don't forget to get DSP firmware dumper: http://rinnegatamante.it/site/3ds_hbs.html
And run it just once. This will allow you to run CHMM from then on. Also, set a theme in emunand to be sure you have theme data.
