Hardware Using an NNID linked to a Broken 3DS on a Replacement 3DS

You'll have to call Nintendo and ask them to unlink the NNID from the old broken 3DS and tell them you got a new one. They'll probably ask you for the serial number of the old one, so have it handy.

What if it was on an emuNAND?

Shouldn't matter, unless you were using the secureinfo_A of a third 3DS (as in one you haven't mentioned) for the emuNAND, in which case you'll need that serial number instead.
I don't know what that means, so I don't think so.
