Title says it all.

I probably get about a 6/10 success rate.

I am using Menuhax 2.2 with this display image.

Using ihaveamac 's debug-less payloads results in the same thing.

I modify my payloads to load CTRBootManager (ctrb.3dsx) from my MicroSD Card.

Here is my boot.cfg:
boot_config :
{
timeout = 3;
autobootfix = 4;
recovery = 3;
default = 0;
entries = (
{
title = "ReiNand";
path = "/ReiNand.dat";
offset = "0x12000";
},
{
title = "HomeBrewMenu";
path = "/HBL.3dsx";
} );
theme :
{
bgTop1 = "4a0031";
bgTop2 = "6f0149";
bgBottom = "6f0149";
highlight = "dcdcdc";
borders = "ffffff";
font1 = "ffffff";
font2 = "000000";
bgImgTop = "/yourimage.bin";
bgImgBot = "/yourimage2.bin";
};
};

I have the same config as you but on a O3DS with almost 100% bootrate.
Not sure what's wrong there. The only difference is on the autobootfix setting, which is set to the default 8 for O3DS.

That's good for things like RxTools (as far as I know), but not so much with payloads that launch FIRM immediately like CakesFW and ReiNand.
Now I'm using BootCtr with a value of 2500, which in CtrBootManager would be 150.

This post helped a lot with reinand 3.2 beta.

In addition to the autobootfix thing you can try the themehax payloads instead the menuhax ones, the older themehax payloads don't have the yellow screen where menuhax freezes occasionally. Here's a tutorial for that: https://gbatemp.net/threads/guide-how-to-improve-menuhax-boot-rate-to-nearly-100.410764/

Pretty much this. The N3DS I didn't really have a problem with as it booted 90% of the time, but my old 3DS would yellow screen and only boot like 20% of the time. Out of curiosity I tried to replacing the payloads from the early 1.3 themehax and found it worked.

The benefit of it is that the boot is a few seconds faster not having to cycle all the colors. You'll just get the white->blue->trigger and then your hax.

So I made some tests. With BootCtr (which I like better than CtrBootManager, as it has a cleaner code), a 0 delay makes the boot succeed 50% or so of the times.
2500 is like 80%, while 2000 (which is the new default) is 100% (I haven't done extensive testing, just 12 boots each, so it might just be luck, but I'm keeping the default now).

2000 in bootctr would be what number in ctrbootmanager?

You can also look into setting up Arm9LoaderHax which increases the bootrate to 100% and decreases the time. No custom boot logos though.
