Hacking Easiest way to extract saves from carts/inject into .cia?

I want my physicals as .cia on my homescreen, annoying to switch. Games include MH4U, ACNL, Smash, ALBW and Fantasy Life. I've used FLSaveTool to back up Fantasy Life, but how can I pull the data from my other cards and safely inject them? Also after I've done this, if I do an emuNAND backup and have to restore it, will all those saves be on the backup?

svdt should allow you to copy the unencrypted save data off your cart, and then copy it into your non-cart version after you've installed it.

I haven't specifically done this, but I used it to back up and re-inject saves after reformatting my NAND and re-installing my legit eshop games before. Can't imagine it wouldn't work the same.

I've installed the savedatafiler.cia, when I open it, and have my cart in, how am I meant to use it? I'm imagining I go into "CTR Card" but I don't want to risk messing up 200hrs of MH4U.

In the first tab, select CTR Card, and press Y to extract the save file (this will not write anything to the game cart, so it should be safe). Now, go to the third tab and highlight the save you just extracted (should be the bottom of the list, if there is more than one item) and press R+A. Press Aagain to confirm and the save should be imported to the 3DS SD memory. Bear in mind that this will overwrite any save that's already on the 3DS system for the .cia that corresponds to the game on the cartridge.

I've done this and 2 folders show up "user1" and "system" for MH4U. there's also ../ but I'm assuming that's just to go up a level. Is this correct? Do I press Y when I can see these files?

edit: the options at the top when I hover these folders are delete this file/destroy this file and destroy this file by chance?
