I have a DSTWO+ flashcard, and it plays DS games perfectly. I cannot run 3DS games, since my system version is above 9.2 (10.3.0-28U). However, SNES and GBA games run, but not optimally. I know that the emulators aren't perfect, but is there a way for the emulators and the firmware to fully take advantage of the power of the New 3DS? TempGBA runs okay, but the framerate is a bit choppy, and the controls seem to delay. I know the New 3DS can run GBA games well, since I have the 10 ambassador games, and they run beautifully. CatSFC is very choppy, and the controls also seem to delay slightly. I've tried messing with the frameskips and the CPU speed settings, but the firmware and emulators just aren't taking advantage of the New 3DS's power. This is probably because the firmware was designed for the original DS, as the New 3DS goes into DS mode.

Is there any custom firmware that I can install that doesn't go into DS mode, and takes advantage of the New 3DS's power, which also has emulators? One that works for system version 10.3.0-28U?

Easy set your DSTWO+ on fire , sacrifice it to Satan, downgrade to 9.2.0-20 and use Retroarch.

There's a downgrade available, so you can drop down to 9.2 and then set up a 3DS-mode CFW of your liking (you'll need something like HANS or NTR to allow regular 3DS games to take advantage of the more powerful hardware though). As for emulators: AGB_FIRM (aka native GBA Virtual Console) still doesn't work on new3DS as far as I'm aware, so you're stuck with RetroArch (which isn't too bad, and runs games at full speed, but it's still kinda buggy) or mGBA (haven't tried it, but I've heard it runs slower). For SNES, you can choose between RetroArch and blargSNES.

AGB_FIRM works just fine on N3DS. For Retroarch everything but MGBA is flawless (mGBA has drops to 55 FPS now and then.

So I'm assuming the latest rxTools builds have AGB_FIRM fixed? Last thing I remember was people complaining about rxTools having a lack of support for it.
Also, I've had random freezes with RetroArch gpSP on the builds I've tried (and they were builds recommended by other users from the past few weeks), not to mention that the artifacting at the top of the screen in that core becomes incredibly distracting.

Since I have valuable information on my New 3DS, I would rather not attempt to downgrade it. However, I still have my old 3DS XL, which will suffice, but it is still running 10.3.0-28U. How exactly does this downgrade work? How would I get back to 9.2?

Well, I successfully downgraded the ads to 9.2.0-20U, and am now attempting to run gateway mode. The file that I am trying to run is "sm_retail.3ds," which is the E3 prototype for Super Mario 3D Land. I go to the "http://go.gateway-3ds.com" website on the 3DS web browser, and I can then enter gateway mode from there. I backed up the NAND, and entered gateway mode, which sent me back to the main menu, and I pressed select, and it found one game, but it had no cover, and no title. When I press A, a small loading bar appears for a split second on the screen, and disappears. No matter what I do, I cannot run this prototype. Is it incompatible, or is there something else? Must it be a .cia file, because I tried using "sm_retail.cia," and it didn't recognize it. On another note, do the ROMS have to be on the Micro SD inside of the DSTWO+, or do they have to be on the 3DS SD card?

not on N3DS. It'll be a long while before it does. But Reinand currently works with GBA and DS stuff and has 10.3 emunand.

What is CFW? Custom Firmware? How can I install it? Anyway, I already backed up the NAND, so I'm no too concerned about bricking the system, and I also have a New 3DS, and an original 3DS. Do you know why the game wouldn't load as described above?
