Homebrew Downgraded to 9.2.0-20U, and I have duplicate titles.

You can report which titles are duplicated.
Sysupdater could try remove the old and install the new.
However if you used a update pack from another region, it would behavior abnormally.

This is due to your wrong picking update pack. The MiiPlaza have different TitleIDs for each region.
However System Modules and FIRMs shares the good TitleID for every region, except models.
You can still pick out those wrong titles in NAND with FBI.
Be sure you've checked TitleList on 3dbrew for the TitleID variants. - You should know which region it is in right?

If a wrong pack is picked, such as use a USA pack for JPN console, these titles' ID aren't the same.

This might actually explain why, when I was on 10.3, I was getting an error when I accessed the eShop. I downloaded the correct update files for sure.

Read http://3dbrew.org/wiki/Title_list. Check every title you've found. Luckily it did you launch the wrong HomeMenu.
