Oh no. Please take these steps:
1.Get FBI installed. With FBI you can uninstall titles from NAND.
2.Backup the emunand with problem, first. Cause uninstalling title from NAND might cause a brick (even to emunand, but fortunately you can restore the backup)
3.Go to Emunand, open FBI, press L, take a look at the top screen (bottom lines) to see if you're "Destination: NAND"
4.Press R until the top screen said "Mode: Uninstall title" or something alike.
5.Now the most boring step. Take a look at the TitleID (top screen top).
6.Find out every title that starts with 00040000 (just this, the not-system app. these should be in SD card). Press A twice when such title is selected to uninstall it from NAND.
7.Do so till you reach the end of list. Or else, Press Arrow-Down, and back to step 5.
8.After the clean, exit FBI. Now the black square should still be there. Don't worry.. Reboot or Open another App & Exit, to see the actual result.
9.If the problem is solved. Remove the old problem EmuNAND backup and backup emunand if you want.
This is for you to clean the accidentially installed APP titles inside the NAND. GW would always try to hide these, however someones these still appears.

UPDATE: steps are corrected. The step 5 and 7.

The AGB_FIRM isn't studied well. So no file IO redirection for GBA titles.
Thus the reason why you have to install the same GBAVC to SysNAND and EmuNAND.
But that is not telling you to install it to NAND, you should install it to SD when you're in SysNAND or EmuNAND.
Some noobs don't understand this well (concepts messed up) so they accidentially install a game to NAND not the SD.
Hope this would solve the problem. I even hope for a APP check for NAND feature in FBI so you can find out what should not be there.

EDIT: There is a small mistake in the pharse in the original steps. Hope you don't forget to check the first title in NAND. Would update soon.

I just reply to note you that what i mean is to uninstall the wrong apps in NAND (not SD). You don't need to uninstall the GBAVC in SD.
NAND only stores System Titles, while APP whose titleid starts with 00040000 isn't a System Title, thus it should not be there. But the APP in SD card is OK and expected.

So you've already removed the wrong apps from NAND but those are still there?
If thus i would suggest you to do so:
0.If you always play games on EmuNAND, and games are large you can easily identify the EmuNAND for SD:/Nintendo 3DS/Hash/Hash.
1.Open FBI. Turn to "Launch Title" Mode. Now a title list appears. Take a piece of paper and your pen/pencil, you would have to record something.
2.Write down every titleid of SD titles you've seen onto the paper. After each one is recorded, just arrow-down to the next till no more.
3.Exit FBI. Shutdown 3DS.
4.Now open your SD card, say, SD:/Nintendo 3DS/Hash/Hash you've identified in step 0.
5.In "title" folder, there is lots of folders. I would only tell you a titleid 0004000000164400 matches the folder title/00040000/00164400.
6.So you open the folders and checkout the names to find out which isn't in the titleid list you've written on the paper.
7.Once these titles are found, You can simply move the corresponding folder out of SD (to PC). I mean 00164400 folder in 00040000 not the whole 00040000.
8.When you've finished that. Stick your SD back into 3ds, and go to emunand. See if the black square is still there.
This solution is to the wrong SD files. Sometime you might backup the SD card. However your backup might contains titles that you've uninstalled before.

When this type of problem happens on a Linked EmuNAND.. Plug out your SD and do System Format in SysNAND and do CFW setup.
THat means you may have some games in SysNAND but these isn't in your EmuNAND. However in this case you should have seen Black Squares without GW (OFW).

If there is no such app. You wouldn't have to move any folder out of SD. And in such situation, sorry i can not help you further more.
And to say. To remove a title (delete app) from NAND you can only use FBI or your own source code that uses am:u. It wouldn't help if you put those in folder and..Orz

Just don't forget to be careful. No Deletion, just Moving the folders.
I've experienced such weird issue before so I gave you two solutions to two actual problems.
If that is in fact caused by GW I'm afraid your current EmuNAND would go with this problem.
So if both solution don't work for you, just create a folder and put those black in and put that folder to somewhere you can hardly see.

Eh.. So in the end, which solution is done by you? Removing the wrong app from NAND, or Removing wrong ones from SD? Or just simply Gone?
Still good to see your problem seems gone. Try reboot to emunand once more. If that is gone and yes good for you.

I doubt this could be caused by go.gateway-3ds.com, as it shouldn't even be able to have access to anything that could possibly cause those black boxes on anything above 9.2
In fact it doesn't even seem like it crashes at all, it just sits on the black screen saying Gateway Loading

Worst case scenario you would have to restore an emunand backup to get rid of them, but you would lose anything to did since that backup. Every save file can be backed up and then restored afterwards but you'd have to re-install any game.

In the future I suggest you not use FBI for installing apps, only use DevMenu or BigBlueMenu. Those automatically install .cias to the correct destination so you can't possibly mess up.
It might also be possible to see the wrongly installed titles in DevMenu/BBM and uninstall them from there. You said you installed gba vc .cia to NAND destination in FBI, i believe those would usually show up with that GBA game's product code in the list (for example, Zelda ALttP & FS would have AZLE)

If the black boxes were still there then you most likely didn't uninstall the right things.
