So, two things:

1) I used the latest nightly build, and I managed to boot successfully into EmuNAND. However, whenever I try to import a CIA using FBI, I keep getting the AM Service error, saying "ACCESS_DENIED".

2) Then I tried the very first rxTools 3.0 build (because it's a bit more different to the most recent builds), but whenever I try to boot into Dev mode or RX SysNAND or EmuNAND, the screen stays black and freezes.

This is turning out to be a real problem for me. I have a 2DS on 9.2, but I don't see why it's not working.

Are your sysnand and emunand linked?
Have you tried to do an FBI injection again?
Or rather: boot the Emunand that works.
Uninstall FBI. Go to the rxTool menu and restore H&S.
Use fbi_injection again and install the newest fbi.cia through H&S.

I cant promise you that it works, just something I would try.

My Sysnand and emunand are both unlinked.
I can boot emunand only with the latest nightly build.
Also, I don't have any backups of my old H&S app, so I can't reinstall FBI.

I'm currently having to rely on FBI through Ninjhax 1.1b.

I would still try to overwrite the old fbi_injection with rxtools and with that try to reinstall FBI. If that doesnt work, I cant help you. Only other thing you can try is another Nightly build of rxTools or even 2.6 again and see if it works there.
Good luck.

Try the 9/28 nightly.

Also a thing you can do to restore H&S is, figure out which system title is the H&S app, download that with 3DNUS and install it to emunand. I -think- you might have to delete the old one before you can install it over since it might tell you it's already installed, but in my experience I've been able to install titles right away to overwrite existing ones. Might not be the case for NAND system titles though.

What do I need to type into 3DNUS to get the H&S stuff?

Weren't you saying you could use FBI through Ninjhax 1.1b?
Oh wait, if your emunand is higher than 9.2 then that wouldn't work, wouldn't it...

Well, one thing you can do is... How much stuff do you have on your emunand atm? Not much to lose?
Could reformat emunand through GW Launcher to get a 9.2 emunand again.
If you didn't have FBI injected into H&S app on sysnand then that should restore original H&S app, but if you had FBI injected in it it will create an emunand that has FBI in H&S, but since the emunand will be 9.2 hopefully you can load Ninjhax 1.1b the same way you do on sysnand and use FBI on there to install the original H&S app to emunand.

I don't see a reason why FBI shouldn't be working to install stuff on emunand though... have you tried the 9/28 nightly?

@Pingouin7

It's telling me it couldn't load NATIVE_FIRM: 4.

What's that all about?

create a new firmware.bin from the new rxtools.zip you downloaded like you did initially when you installed rxtools the first time and yes put it there
How would that make any difference? Does it generate the firmware.bin differently in the latest nightly?

OK, so I'm practically back to square one now.

I'm using the 9/28 build, I've placed Firmware.bin in the root, and in the SD:/rxtools/sys/ folder. I've booted into every possible way, but sysnand still freezes and emunand won't let me install anything still.

Yeah it works great but it's the obvious Ds factor you loose from it it's not like playing atari games on atari because Nintendo actually use to give a reason to buy their hardware
