Do you have a backup of your emunand? If so, make a new emunand like you originally did, then use emunandtool on a windows PC to restore your old one. The software is a little finicky in windows 10. After a fresh reboot, run it as administrator.

If that emunand backup is the same one you were just using, then it should work. Just inject that emunand backup and copy over your sd card contents.

Like I said, that backup was made when I originally formatted the EmuNand, (emunand was completely blank with nothing installed) so I'm guessing I have to install all games from scratch and lose all my saves :(

I have a backup from just before formatting and screwing up, but that's just a PC-made backup (moving all of the SD card content onto my laptop's HDD) so I guess nothign can be done there.

I just assumed I could reformat the SD and move back the files but apparently not.

your emunand is gone. i'm not exactly sure about savefiles and such. in future if you want to format the SD card here's what you do. copy the sd card contents. use the emunand backup program https://gbatemp.net/threads/emunand-tool-release-and-support-thread.359239/ to back up your emunand to your PC. then format the SD card. use gateway launcher to make a new emunand (i think there's other ways for this too)
then use emunandtool to put back your saved emunand. put the files back on. should be exactly as it was before.

Yeah, Crap. I managed to keep my sysnand which had some legit Cias, but I'll have to rebuild EmuNand from scratch. Byebye Majora's Mask, ugh. Ima find some internet saves now.

I moved the SD card content onto my pc, formatted the SD card on my PC and moved back the files and apparently it removes EmuNand which I didn't know. RXTools won't boot now.
rxTools should still boot in sysNAND mode.
Anyway, you have to format emuNAND again, and copy the SD card contents back on. Then reinstall your CIA files. It should instantly give an error that the CIA is already installed, but when you go back to home menu the game will be there (it reinstalled the ticket so the existing data on the SD card will now work again)
Your save files should still work if you do this. Just make sure you don't enter Data Management at all until you're done reinstalling all the CIA files or it will wipe the files off your SD card and you'll have to start over with the SD card backup again.

For future reference, I think if you format with Windows' built in formatter it won't wipe your emuNAND. The official SD formatter will only wipe it if you format with "format size adjustment" set to on.

Next time you do that, follow this order or make an image of your SD:

Since you wanted to format your SD for whatever reasons, you should have done the following things:
- Get EmuNANDTool v1.3 (It never hurts to make an emunand backup once a month or more)
- Extract your EMUNAND from the SD to your computer with emunandtool
- Copy all SD content to a folder on your computer
- Format SD
- Get Gateway files and boot into Gateway menu
- Make a NAND backup (doesn't hurt to backup this nand to your computer before going to the next steps)
- Make a new Emunand on your SD
- Back to your PC start EmuNANDTool again and inject your emunand back to your SD
- Place all backup files back from your folder on your PC to your SD

So keep this info for the next time you want to do something like this :)

You could have made an image of your SD, but i don't know if it would have fit your purpose for wanting to format the SD :)

Anyway, It never hurts to have an image of your SD on your PC!

I make a backup of Emunand every 2 weeks, same for my SD Image backup.
I even do this for my non hackable N3DS, just to have some backup incase something goes wrong, don't want to lose all my saves or redownload all my boughtgames from the eshop

The reason I don't is because the left screw on the backplate is impossible to unscrew so using the SD card is really cumbersome, and MicroSD management over WiFI is really slow as it depends on your router/internet speed which is a mere 10mbit where I live.

Okay now I'm just confused... I boot RXtools into Emunand and it ends up in Sysnand... what is going on?

If you formatted a new emunand with GW Launcher, then your emunand will be an exact copy of your sysnand :P

No, I know that. I had a sysnand with the MSET exploit so now my EmuNAND is also a copy of that, and the method TheRealJDBye suggest doesn't work. Everything feels completely backwards and it's making my head spin.

Which part of it doesn't work?
You said format EmuNAND, put files back on and install CIAs with errors which will make EmuNAND recognize the CIAs that were installed before. I've done this but it doesn't go the way you said it would. I have a sneaking suspicion I have 3 or 4 folders in the Nintendo 3DS folder right now because it installs the CIAs normally without errors and it's a copy of the sysnand, so I think all the CIAs and tickets installed before are in an entirely different inaccessible NAND now.

Were your NANDs unlinked before? Because that would explain it. I'm afraid there's not much you can do if that is the case, as when you unlinked the NANDs it would have changed the encryption keys used for SD card data, and now the key used no longer exists since you formatted the SD card.
