(I am somewhat lacking in understanding with unlinked emuNAND and purchases with it, so if something sounds off or wrong, just correct me.)

So I was planning on purchasing SmileBasic, which comes out in less than a week, but having tinkered with the Japanese version, the app (with update) requires a firmware version more recent than my current sysNAND is set at (9.2). Chances are the NA version will require a higher version right out of the gate (and possibly even a more recent one to upload/download through the app). I can spoof my 3DS to get into the eShop and make the purchase (or so I think), but when it comes to actually running it, I wouldn't be able to with my sysNAND.

I could run it in my unlinked emuNAND, but I haven't purchased anything through that because I fear (and this is because of my lack of understanding of how emuNAND operates regarding purchases) that it wouldn't actually be tied with my system. Thought about making the purchase on sysNAND, and then installing a CIA on emuNAND, but then because of download/uploading in the app, it may be looking for something meant to exist in sysNAND because that's where the purchase is. Thought, as a last resort, I could make a new emuNAND based on my sysNAND after the purchase is made.

Sure someone understands this much better than I do, so please, if you know what I can do with a purchase like this on a 9.2 sysNAND with a 9.9 emuNAND, I'd appreciate some insight.

Also, is it ok to update my emuNAND to the latest firmware?

For this very reason I set up my NNID on my emuNand. I never touch system nand, especially since you can auto boot cfw now. But back to your issue, as long as you set your NNID up you should have all your purchases.

Remember if you have any dlc that you did not purchase opening the eShop will delete them and you will have to reinstall them.

Yes and yes. Also, my emuNAND, even though it is unlinked, also uses the same NNID that my sysNAND does (though the FC is not the same, if that makes a difference).
Only one of your nands that has this NNID will be able to make eshop purchases.

Then which one would be the one able to do it? The last one that was formatted, or set up with NNID? If it is emuNAND, and I were to make a purchase while running that, but then decide at some point in the future to start a fresh one or go full sysNAND, would that purchase be lost?

The last NNID you made with that 3ds should be your valid NNID.

Make sure to get a second opinion on this since I'm not totally sure.

Having updated my emuNAND so I wouldn't have to use something to spoof it (can still spoof on 9.2 sysNAND, but it's swing and miss half the time), I am showing that I can load the eShop from either one using the same NNID. I tested this by going to System Settings -> NNID Settings on my sysNAND, changing the password, then went onto my emuNAND to access it that way. It came up with an error saying the password was not right (since it is saved in the NAND, which only changed for sysNAND). It gave me the option to manually sign in, but instead of using the new password, I went back into my sysNAND settings, changed the password back, and now emuNAND loading up the NNID settings like normal.

So I "want" to say that I can use the same NNID to access eShop for both of my NANDs, but I'm still unsure about purchases. Was thinking of testing whether one NAND reflects on the other regarding the eShop by downloading demos, but I don't think the ones with a limit-use on them do that, and I don't believe there are any more non-limit ones left for me to snag that I hadn't already gotten already prior to forming my emuNAND.

I have some good news regarding my situation. I got some Triforce Heroes codes in my email, so after entering one of them on the redeem page online from my PC (not on the 3DS) and then checking eShop on both sysNAND and emuNAND, it shows up in both places under the Redownloadable Software section. I was able to download them from both (though obviously I was unable to run it on my 9.2 sysNAND). So at the very least, if I were to get SmileBasic as a code, then it "should" work out the same way.

I read some more. Is this really a big thing nowadays? Sure, it's cool. But we have a very nice homebrew 3ds scene nowadays. If it was released a year ago, then it perhaps would have been a hit though...

You'd be surprised how many people are afraid to hack their 3ds. (especially japan, where flashcards can get you jailed)
The real homebrew scene (original games) for smilebasic already dwarfs that of hacked homebrew. Courtesy of Japan of course.
