1. Open oot3dhax_saveDataBackup_9.3-10.1.zip file and find your Region Version.
For example:New 3DS 10.1.0.27 JPN , saveDataBackup -> JPN -> n3ds10.1
2. Copy this folder and paste to your 3ds sd root.
4. Rename folder name saveDataBackup.
5. Use Tubehax to enter ninjhax Homebrew.
6. Open Save data manager, select the "Legend of Zelda: Ocarina of Time" game via left on the D-Pad and press A.
7. Press B to Import save data.
8. Press X to Exit.
9. Exit ninjahax homebrew.
10. Now you can use Legend of Zelda: Ocarina of Time to enter ninjahax Homebrew.

Got some question
  1. Is it possible to have more than one saveslot for each firmware? For example, I would like to have fw 9.8-10.0 on slot 1, and 10.1 for slot 2. I would be pretty simple by naming each save**.bin by replacing the asteriks with 00 and 01.
  2. Are the payload.bin same for each firmware?

No, the reason is that there's not enough space in the savegame filseystem to hold more than 1 payload at a time and that oot doesn't have SD card access. That's why you can only use 1 payload with oot.

Also, this pack should not be used, or a guide that downloads the latest payload from here should be used: http://smealum.github.io/3ds/#otherapp

Using outdated payloads is a bad idea, just get always the latest one from there. Or use the updated oot3dhax installer.
