Hacking [Help] A bunch of save data randomly became broken...

I just started up rhythm tengoku the best plus and it said the game card was removed. I press home and reboot into emunand and my save game is gone. I look in savedatafiler and it says broken user save data for RTTPB. Please tell me there is a way to repair it, I had fucking 100% perfects, all stars and items and records and 90+ on almost every game, I seriously hope it's not gone forever :(

Edit : it says CTR Card is broken too. And I'm pretty sure all the broken data is the games on my gateway. Why is this happening so randomly???

I don't know if your SD/CF card is a fake. I've seen poor guys lost their saves due to fake storage cards.
For CFWs that saves in SD card, the encrypted save files are in your card, Nintendo 3DS/<console unique>/<console unique>/extdata/00000000/<ID0>/<ID1>.
Where the ID1 might be TitleID related, as 1410 for Pokemon Shuffle. You may try to recover the file if there is no files inside.

Note: For CFW, CTR-Card is mostly broken. And for titles, that is due to no such title while save game exists - like uninstall one using FBI or else..

Note: Sorry i don't use GW, MT, or Sky3DS. So i don't really know what would happen when the game card is plugged out while saving/loading.
Note: For me with rxTools, i haven't ever experienced any issues with any of those CIA saves, with the legit lexar card for my O3DS.

Well for Chinese, there are plenty of fakes, and most can avoid your eyes. You can not always believe it, there are more ways.
I've tested a SD card months ago, which is marked as 32GB and 8GB indeed.
Its firmware not only loops back to write more, but also uses WIndows Cache system to act as a legit one.
Before, it acts as normal, with its writing speed seemed wrong. After i removed the card and restart my PC, the 32-8 GB images broken - lost.

The saves you've seen may be the re-created ones. Please note its modification time, even sometime this value isn't accurate - compare it with others' - not broken ones.
Cause it is randomly corrupted, i think mostly the reason relates to your SD. Even it is legit, but its brand and product is unstable there would be randomly lost data.
-- Bare NAND chips aren't easy to operate. What happens to the SD and CompactFlash which based on it? I've heard of SSD user lost his data, due to a faulty product.
Of course, SD and CF could wear out as bare NAND does, but it takes time. When such things happen you could not write to the block but you can read from it.

If not using any flashcards, and only a legit SD with CFW, you know there isn't any issue for me.
So if you find out there is no problem with the SD card, it may be the problem with your flashcard or gamecart.

I tested the SD and it is real. I'm using Gateway + the rom. I really don't know what happened. My Smash save is still there, and the game is the save type that is not saved inside the ROM. I really don't even know what happened. I guess I will just wait until the game releases in North America to buy it and do it all over. I was going to do it anyway, but now I don't have evidence of my masterpiece :(

If your CF card is OK, try to get another GW card / borrow?.
Or, if you have full confident in your SD card, and the card is big enough, just backup all save data and switch to CFW.
Or simply install those that caused issues to be a CIA, not a 3DS ROM. Not difficult to convert yup. You still need to backup your save for it first.

I'm PRETTY sure my microsd in my gateway is not fake, as it already has over half of the 16gb storage filled and hasn't given me a problem, also the game still boots which means it didn't become corrupt. And also also the game says it was last modified in June which was when I downloaded it, suggesting the save is not in the ROM, and I also don't think that saves are on the gateway microsd. I honestly don't know what could have even happened.

Why those don't corrupt? Search for NAND chips, SD/CF storage cards are made of them, but with internal controller..
Storage cards appear to be used as normal block device as what HDD does. However it is in fact not.
If you don't believe me, search for FTL in google. The tech named as the term is the core tech for SSD and Storage cards. Except those are implemented by hardware.
Other part doesn't corrupt doesn't mean that the card is all ok. I've done a total fill and checksum with PC rebooted to check my cards.
To check if the game is Card1 or Card2 is simple. There is tool for that, however i'm using CFW so i don't know much about GW. Help yourself with this.
Still you don't tell me what card you're using. Oh well. Let me think you've totally forget where you get it.

To check out the problem.
* Check those games that this issue related, to know whether it is Card1 or Card2. Write down those names and card1/card2.
- Even i do know most of the games in 3ds/3dz are card1.
* If all be the same, says Card1. Or all the same, that Card2. See this. Please really do it please.
- Card1: Check GW MicroSD, and GW. Card2: Check your SD.
* If not all the same, check your GW first. There is a diagonis mode for it, in the GW menu, isn't it. Try it if your card is legit.
- So please do back your NAND up first before that. It is said to sometimes trigger "BrickWay" if your card is not so legit.
- Cause i don't believe in your SD/CF cards, you should dump the NAND twice - with a reboot needed between the two, to PC, and use Checksum Tools to check it.
Note: Storage cards acts not the actually same as others. And please search for GW official forum, to get more help. This board is more likely to be support of CFWs.

Or else if you don't want to deal with it, and confirm you SD card must be legit, by a computer tech, or with nerd/hacker tools for it. Yes, at least other one.
Get yourself a CFW. Then all those saves could be in SD card, and you can export those with SaveDataFiler.
And, convert yourself CIAs or get those somewhere. If this issue still appears, it might be not the problem caused by GW and its microSD.
If you want to get a CFW. For me RxTools is plenty stable for O3DS, and i'm very happy with it. For N3DS, get ReiNAND or CakesFW.
