If you mean running exploits on Sys 9.9, then it's impossible.
If you mean System Transferring Sys 9.9 into another 3DS's Emu 9.5, then it's impossible either, no matter whether you have NNID on Emu 9.5 or not.

According to the spoof firmware topic, system transfer from/to 9.5 is only compatible between 9.0 and 9.5 firmwares, since your origin console is 9.9 I think you're out of luck.

Maybe you could call Nintendo and claim your console was stolen and ask for a NNID transfer.

It's possible but you'd need another o3DS to do this.

First do a system transfer from your o3DS 9.9 sysNAND to another o3DS' 9.9 emuNAND, downgrade that emuNAND to 9.0-9.5 (3DNUS can't be used to download old firmware updates anymore, but there should be places where you can find it), install Freemultipatcher to spoof it for system transfer access, wait 7 days till you can use system transfer again and transfer your account to your n3DS 9.5 emuNAND.

I did this, just say you sold the old 3ds and bought a new 3ds and like to use you old nnid.
I wrote one mail, with the info;
Nnid, username, email and birthdate. The next day, i could sign in to my old nnid on my n3ds 9.5 emunand spoofed with FMP :) just to find out ironfall was just removed from eshop,
But i wonder about one thing.
I downloaded ironfall on my old 3ds, with the same nnid i use on n3ds, can i take the ironfall folder on sd to my n3ds sd, i have installed ironfall cia on my n3ds. Replace my ticket?
