Starting a few weeks ago I've been sporadically getting a message saying "SD card could not be detected. The software on the SD card could not be displayed." or something along those lines.
It hasn't been a big problem so far since it hasn't happened mid-game so far, only on the home menu, and rebooting fixes it, at least for a while.
Has anyone who's run into this found a way to fix it, or at least know why it happens? SD card slot seems to be properly seated as far as I could tell, and the Nintendo forums have been as helpful as usual.

If it isn't the SD, change the slot. I can provide you a guide.

Corrupted card maybe, back up the contents and try formatting it with https://www.sdcard.org/downloads/formatter_4/
Alternatively, run checkdisk on it, and see if that finds anything.

I've already tried that, and as far as the pc OS is concerned the card works perfectly, it only has problems in the 3DS. Weirdly, the 2GB card that originally came with the 3DS seems to work well. The one with the problems is a Samsung 32GB card.

Check around the Internet, maybe someone has this problem too.

Run the card through h2testw format it using SD formatter that was linked above first and do a write+verify test.

i have a "junk" 3DS that refuses to read SD cards, tried a different card port on it and the same, so i guess something is damaged along the line someone else had tried to "fix" the game slot on it, so i have a feeling they broke something on it, i fixed the game slot but still no dice, have to do some thorough testing at some point, but it wasn't a problem with the actual card slot

It's a bit of a longshot, but if the contacts on the SD card are dirty you get that error message even if the SD card slot in the 3DS is good. I've sometimes had very dirty preowned SD cards from cameras and the like that are detected in my computer but not in the 3DS until I clean the contacts.

I have a card that got like that, but on my Wii, not 3DS. Oddly it still worked on someone else's Wii just fine, too, just my Wii wouldn't see it 90% of the time. Using other cards on the Wii worked fine, so I just don't use that card on my Wii anymore. I dunno what happened to it, it's the same exact card I used for hacking my Wii in the first place.

tldr; try another SD card and if it works keep using that one
