Use savedatafiler, I could provide a download link but is a copyrighted app from Nintendo SDK, so google it on an iso site ;).

With that, you can restore your saves in any 3DS and any emuNAND, if you just copy the files straight from the SD them will be useless in other 3DS's or formatted emuNANDS.

Savedatafiler decrypts your saves (.cia and retail) and stores them on a specific folder in your SD root named "filer", and to backup you must find the desired game unique id.

For example:

I want to backup my Pokémon Alpha Sapphire save (.cia), and savedatafiler lists the games per unique ID, like this:

002FF
00308
00359
00490
004B3
011C4
011C5

Go to this page: http://3dsdb.com/
Find the corresponding game ID, in the search tab, type the name of the game, then, find the tab "title id"

For Pokémon Alpha Sapphire (USA) the game id is 000400000011C500

You need to take only the last seven digits, and erase the last two.

So we have now the number 011C5.

Now, we must return to our list on savedatafiler, and what we have here...

002FF
00308
00359
00490
004B3
011C4
011C5

So you should pick that number on the user list, press Y and export it to the SD card.

In order to restore back the save, in savedatafiler you must go to the SD tab, then search the corresponding folder with the id number (011C5) press R+A to restore your save to the .cia or L+A to restore it to a Retail cart.

Note that in pokémon games there is a check wich prevents the save file to load if it detects any modification.

To avoid this, fin the title id of the game again and press R+X to delete data called "Secure Value", it is the checksum that prevents save load.

I hope it was clear.

P.D: @SektorZero you should use this, is very useful mate.
