So what would happen if I copy my "nintendo 3ds" folder then remove a cia game like pokemon for example and then paste my previous "nintendo 3ds" folder would the game apear again in the home menu or not

Can you even delete them in that case?
Anyway if you can then it probably won't work since the ticket is gone.

I believe not, but some games (smash, pokemon, among others) will tell you your save is corrupted. That's for sure.

So when you install cia a part goes on sysnand but why the save would be corrupted

Anti save-restoration mechanism.
Every time you save a number is generated and saved in the NAND and the save file. When loading that save file that number is compared.

I don't know. I've never tried it.
I have heard of people corrupting their save trying to duplicate pokemans by backing up their SD files.
Please note that even if you have a backup of your save file, it's of no use, because it's encrypted.
