BigBlueMenu.3ds always crashes my N3DS and leaves me with one of these "Please power off your device"-messages.

OOT uses 1.0 save encryption ....meaning saves are not using per cart encryption, one OOT save will work on any other OOT cart (of the same revision/region)So what's the issue with the GW save and OOT? Mismatch headers? If so it sounds like MT card will work since they can convert save?

No. IIRC the only reason it's online at the moment is to avoid the need for any external tools to import a modded save. The online/download process is only required once, so you can actually do that step on an original 3DS(XL) and then use it on a n3DS without ever going online.
The way it would be used to run the launcher.dat wouldn't require any more than OoT does.
