Had trouble with this earlier, turns out it's super, super easy.
First step is to get one piece of info for your game: the title ID. To do this, you can use http://3ds.essh.co/ and search for your game, and find the title ID. For US Omega Ruby, this is 000400000011C400. Sometimes it's different between regions, sometimes it's the same (in the case of Pokemon, it's the same since all the carts have all languages). Once you have your title ID, get the first 2 bytes (4 characters) after the 00 at the end, so for OR it's 11C4.
With this, go into SaveDataFiler, and find the entry with that number. From there, press Y to backup your save. Your save will be in /filer/UserData/<timestamp>/<short ID>/. For Omega Ruby, the file you want is "main". I might be a bit off on the file path, but just look around and you'll find it. From there, edit this save and then put it back on your SD to restore. Word of advice though, do not restore old saves. Pokemon and Smash 3DS have Anti-Savegame Restore which can cause your save to become "corrupt" if it's restored from an older date. If you want to edit your save, do it on a dump taken right after the last time played.
The anti-restore feature is pretty easily bypassed though, you can just factory reset your savedata using save data filer, create a new save by opening the game and viewing the first menu you see, exit the game, and then just replace that new file with any file you want pretty much
Has that actually been tested or is it just a thought? I would think it wouldn't work without having the matching info in the NAND.
One way that I heard was tested and works is to import the save into a rom then use Nintendo's official transfer tool for moving it to the eShop version
