From what I understand I can format my System (with SD card out) which will split sysNand and emuNand; however, I have a lot of stuff that I bought from eshop on SysNand. I dont want to just lose it all? Its probably $500 or so worth of games.

So; is there a way to not need to unwrap CIA in emuNand without losing my SysNand stuff?

Same problem here :/ I also remember hearing from somewhere that when you format it also wants to do a system update, but I'm pretty sure it's false.

This annoys me, I've never had this problem on my 4.3 3DS, which admittedly didn't have a lot of eShop stuff on it, but now half my games are moved out of their folders and BigBlueMenu is gift wrapped (and moved) every time I start emuNAND on my 9.2 3DS. Oddly enough, SaveDataFiler isn't gift wrapped. I wonder what determines this behavior.

But there's also no way I'm formatting sysNAND, I like to keep all my existing stuff on sysNAND (and the Ambassador games wouldn't work in GW mode either)

You won't lose any purchases as long as you log back in with your same NNID and redownload everything

Can you explain what NNID is? How to make sure you dont lose it? etc? step by step?
When you first downloaded your first game from the eShop, it should have asked you to log in with a Nintendo Network ID. How long ago was your first purchase?
If you currently don't have a Nintendo Network Account, then formatting will indeed wipe everything, yes. If you had an NNID, you could just log in the eShop and redownload everything.

You need to separate the sysnand from emunand. Initially, they use the same folder on the SD card (that's why when you setup a theme to emunand, sysnand get the same theme too, and the contrary is also true), so yes, he answered the question.

To separate emunand from sysnand, boot into sysnand, go to settings and on the last page (with the format option). Once you're there, remove the SD Card from the 3DS then format the 3DS (it'll require an internet connection but won't update, don't worry). Once it's formatted, the 3DS will reboot. Once it's rebooted and the 3DS is on again, put the SD Card back in the 3DS, then do the first setup again. Once the setup is done, it'll create a new folder (different from emunand).

After that, it's done, your sysnand and emunand are separated and configuration on one (theme, settings, programs) won't affect the other one, and you won't have to unwrap your gift each time you boot.

With this trick, you can also delete cia programs through the data management menu. When sysnand and emunand share the same folder, going into this menu remove everything but once sysnand and emunand are separated, you can access it without any risk.

You can get eshop stuffs with the nnid but there is always a risk of losing them, of course. My brother got all the things he bought back on emunand without any problems (dunno if it would have worked on sysnand), but the other 3DS I tested didn't managed to get all the stuff back on sysnand.

Ok but even if I log in with NNID then I can only do it on emunand? So I cant get anything back to Sysnand since its not on 9.4 required for eshop?

If I re-download stuff, how do I make sure I keep my saves from eshop games? I have Animal Crossing I spent 400+ hours in... how do I make sure that save isnt lost?

Do you currently have a Gateway, or are you waiting for it to arrive?

I tried it and it's works, just format the console while in emunand (GW3D), if you're on 4.X you will just have to reinstall the profil exploit after that.
