I have 2 playstation hard-drives, both for internal use, could I put a hack on one, then keep the other hard-drive with the legit playstation files and still play online with the original hard-drive and original games?

The firmware isn't stored on the HDDs, it's stored on the internal flash (either NAND or NOR, depending on the PS3 model).

For NOR model most of PS3 firmware is stored on HDD, with only critical files stored on NOR flash memory. NAND memory chip has the size of 256 MB while NOR only has the size of 16 MB.

Like other have said though, it is impossible to use different firmware across two HDDs.
