Hardware System transfer to 3DS that comes preloaded with a game

So, I'm looking to buy the new LoZ 3DS XL and selling my old one. I'm still a little unclear as to how system transfer works. What I'm wondering is what would result from performing a system transfer to it, since it has the game preloaded onto it? Does performing a system transfer completely wipe the new system and replace the data with that of the old system, effectively removing LoZ from the new one? Or would it just add my old data onto the new system and still leave LoZ on it?

I'm quite sure the game will be offered as a download code (The WWHD Wii U did this), so do your system transfer first, then redeem the code in the eShop.

Previous bundles have always (to my knowledge) had it downloaded on the system itself (maybe to stop people from selling the digital copies)
Anyways, even if it is, while the system transfer will overwrite everything over the new 3ds, it will merge their eshop "purchases" so you would just have to redownload it from the eshop.

edit: you probably will have to redownload all eshop titles from the previous 3ds too

I've already done a system transfer before. It transferred all of my downloads without having to get them again from the eShop.
