The other file system you are talking about is WBFS, a wii based game partition. You can format a hdd to this using a usb loader, or using a wii game manager. WBFS games can be quite smaller in size than ISO games, allowing for more to be fit to a HDD.
You mentioned a wii backup manager? whats that for? Backing up games? or a tool to put the games on the drive. I'd prob just get the games of the net. That shouldn't be to hard. My dvd drive cannot rip games.
Wii backup manager/game manager, is what you will need, to put games you have downloaded onto a portable hdd. It isn't about putting a wii disc into pc and copying to pc as you seem to think, its simply a program, thats very nicely done and helps you put the required WBFS files onto your wii hdd, back onto pc if need be and so on.
