I'll have an option to select which format to use then. Maybe have an extra function too, for mass converting all games that are already on the drive.

I have a few questions if someone can point me in the right direction to some info..
When storing GC games on a USB drive, what format should they be in? Should they be regular ISO, DiscEx/GCReEX? I'm not sure whether the loaders convert the ISO to DiscEx format for example, when it's copied to the SD card.
Can a PC drive read original Gamecube discs or do they need to be ripped on the Wii?

To create a scrubbed ISO, load your original ISO, then just save it to a "full size ISO". If you store these on an NTFS drive it uses sparse files to save on drive space, so there's no need to compress (rar/zip) them afterwards.
If you enable the option to save the backup fst.bin and boot.bin, you can also use trimmed ISOs and later, the backup will be used to regenerate the full scrubbed ISO if you want to burn it to disc.
BTW, trimmed ISO and the "compression" are the same thing.

It might be worth trying out my little ISO tool? http://gcit.wiibackupmanager.co.uk. themanuel told me that GCReEx doesn't extract some ISOs very well and some files are missing. I've no idea what your real problem is, but the tool is there if you need it anyway.
I've been using GCIT and DML booter for testing on a 32GB Class 10 Micro SD card formatted as FAT32 with 64KB clusters. Any game I've tried works as well as can be expected. No lag, stuttering or crashing. I haven't needed a disc in the drive either. Audio streaming games need to be aligned to 32KB, but others work with the GCIT default settings.
