I just found out back in November a new version of the Motion+ Remotes came out that does not work with homebrew. Every time I launch homebrew (CFG, CFG Mod, WiiFlow, USBloaderGX, FceuGX, HBC) the remote loses sync. The only info I found on the subject was this: http://glovepie.org/...wii-remote-plus but that doesn't help for the Wii side of things. So does anyone know if there is any homebrew that works with these new remotes?

Yes. Anyways, you might as well use an old remote if you have one as it says:
Quote The second version is the newer “Wii Remote Plus TR”, which doesn’t work with most PC software or with Wii Homebrew Channel, but works fine on all Wii Games, no matter how old. |
