Right now if you run an NDS game, you have to either hold START or SELECT to set it to its native resolution.

It may be smaller, but because it looks way better than horribly filtered screen when it's stretched to the 3DS resolution.

Is there any way to keep original resolution as a default behavior so I don't have to hold START or SELECT every time I launch the game?

My setup: New 3DS, A9LH, Luma (latest 7.x).

New question -

Is there away to stretch DS games to full 3DS resolution? I know games will look bad but I wanted this feature since I got a 3DS in 2011 - would it be something modifiable in TWL firm or require lots of RE work to do it?

Nintendo always lock out simple options, when it wouldn't have cost them a thing to implement. There isn't a single reason we shouldn't have had native, aspect and full. I mean, how dumb is it that you don't have option to crop overscan in SNES VC emulator?
