I'm upgrading from a 4GB Sd card to an 8Gb Sd card, but i was wondering what the format should be? Fat16? Fat32? ExFAT?

Well, FAT16 isn't supported beyond 2GB, and exFAT isn't supported by 3DS, so that leaves FAT32. I'd recommend using the Formatting Tool from the Secure Digital site.
