Very cool I've just extracted Monkey Ball's files with the following steps (step by step to help noobs like me!) ... assuming you have Gateway:
  1. Run ctrKeyGen on monkeyball.3ds to generate ncchinfo.bin
  2. Put ncchinfo.bin on root of SD card
  3. Run the custom launcher.dat, which generates 3 .xorpad files (this process will hang at "opened! reading info" if you have removed the microSD card from the gateway cartridge)
  4. Copy the .xorpad files back to PC.
  5. Drag moneyball.3ds file onto getromdf.exe, it outputs EncrypterRomFS.bin
  6. Use 3DSExplorer's XOR menu to "XOR" the EncrypterRomFS.bin against the corresponding .xorpad file and save output as moneyballDECRYPTED.3ds
  7. Now extract the files using this command:
    ./ctrtool -t romfs --romfsdir=out moneyballDECRYPTED.3ds
Have fun playing the .bcstm music files using Foobar w/ vgmstream plugin. :)

I am a little late to the party hehe. :)

And then to view the 3d models, I convert each .bcmdl file to .cgfx by running the following Quickbms script (http://aluigi.altervista.org/quickbms.htm) courtesy of chrrox (save it as a text file):

comtype LZ77WII
get zsize asize
math zsize - 0x10
clog name 0x10 zsize zsize

Then view the .cgfx file(s) it outputs in a model viewer such as Noesis (with chrrox's .cgfx plugin, http://gbatemp.net/threads/extracting-models-and-textures-from-3ds-games.370788/#post-5088184).

Once you have the model open in Noesis you can export to .dae (COLLADA format) then view the model in your web browser @ http://tech.vg.no/demos/webgl-model-viewer/ !

When i try to open Ctrtool or make rom, cmd appears and then it automatically closes, Do i need to install something else?

I have my decryptedromfs.bin and everything in the correct folder but every time i open the cmd at put in the command
ctrtool.exe -t romfs --romfsdir=Mario DecryptedRomFS.bin for crtool but i keep getting Error, IVFC segment cor
Error, RomFS corrupted I've read that some users have shrukern the Xorpad to match the decryptedromfs.bin file size? if so how do i edit the xorpad file size?

You need more commands than only --romfs. Also use --exefs --logo --icon --banner --alignwr --rsf

owh sorry, i was completely off. i thought you were compiling the rom again. you can try XORRING it again

XD its no problem, but ok so i got the 6 Xorpads I'm using the ones with -0 near the end of the file name right? and could it be something with crtool? also what is this mario directory i keep reading about? do i have to make one?

well you have the right xorpads, but you still need to decrypt the files with the xorpad. I use the xorrer from the first page with this command ( I named my .exe file xor.exe):
xor exefs.bin exefs.xorpad
xor romfs.bin romfs.xorpad
xor exheader.bin exheader.bin

then you can decrypt it rightly

but thanks to skiresM and kaphotics being so open with their work if you figure out the re-xor stuff you can do some fun stuff on pokemon already....funny bumping into these guys
