Hardware Problem with Pokemon games.

Hi. I'm having a problem, thought someone here might have some insight on how to solve it.

So, I had a copy of pokemon X on a 2gb card. When Nintendo gave the copy of one of the Pokemon games a little while ago, I got a copy of Y. I downloaded this copy of Y on an 8gb card for my brother to play. Yesterday, I decided to play the game again, so while looking on a couple of sites, I found that's possible for me to play the same game, so I put my copy of X on the 8gb card and his copy of Y on the 2gb card. I downloaded another copy of Y on my 8gb card and started playing today. Now, when he tryed to play his copy won't open, the message "the saved data is not compatible with this version so it can't be used" apears.
How should I proceed? Is there a way to play both games or only one copy of X and one of Y can be played?

If anyone could help me, I'd be very grateful.

Nintendo 3DS games from the eShop have their save data encrypted with a console-specific key. If each of you are using your own consoles, then swapping SD card contents between them will not work. If you're sharing the same console, then it should be possible to merge the contents of the SD cards.

I managed to convert them on a same card, they worked. The problem is with the save games, where only my copy of Y will load the save data, my brother's copy of Y on the other card won't.
