So, is there an Ocarina of Time save manager? My sister deleted all my saves and I've downloaded a save file from a site. Is there a way to play using that file?

I've installed JK's Save Manager but when I click Import Save on my Ocarina of Time SD/CIA, it does nothing.
Hmm, here's an idea: Make a save file in-game. Use JK's Save Manager to export the save. Once that is done, locate the save on the SD card and replace it with the one you want to import. Then, try importing. That should work...
(and sorry for late reply I had things to do)

Only thing is that my save file is a .sav file but the file created by the game is a .bin. Won't that be a problem?

As long as they're the same size (I mean exactly the same number of bytes) and you're sure that it's an OoT3D save file, it shouldn't be a problem. Just make sure to rename the downloaded save to have the same name and extension as what you extracted from your game.
Edit: Apparently they are different formats, so just ignore what I said.

.sav is the format used by Gateway. You need to find one that was extracted with a save manager, like JK's Save Manager or SaveDataFiler.

The sav is meant to be used with real cartridges (or Gateway if 512KB, Sky3DS if 1MB) and won't work with the CIA version, but it can be imported onto a real cart using the Gateway launcher, then you can use svdt or JKSM to decrypt the save so that it can be used with CIA.

If anyone could send me their save file in .bin format I would be grateful. If it's hard to do however I don't mind. I just need it to be 100% completed. I don't care about Master Quest.
Keep your family away from your shit. That always works for me.
I always care a lot about my stuff around others. This is what fighting with your sister does to you however.
