they are obviously inside the emulator itself but ofcourse each option is set for that specific game for dk64 has all settings to Dk64 rom if you use another rom you need to change them stuff like save format,shadders among other things im guessing.Where are these configurations coming from?

just be patient foxmanAnd that's just the problem, how they're used, how to configure them, how to get the game ID, etc, is not clear, nor are there any tutorials or guides whatsoever. Many people, like myself, are left in the dust, unable to catch up with all the goings on of the Wii u hacking scene, and it's really starting to discourage me and make me ask, "Has this been worth waiting all this time?"
