PKHeX as suggested or PKSM (works directly on the 3DS, no need for backing up and restoring saves, but more limited).

JKSM lol Use Checkpoint, A FTP homebrew, and FileZilla for wireless transfers.
PKSM (on 3ds solution) or PKHex (PC reliant)

Is there a step by step how to with those? I'm not very good at this stuff, so I've been sticking with what I know. :P

Both PKHeX and PKSM have explanations on how to use them in their release pages. PKSM is the simplest one to use, but can't edit everything, while PKHeX can do anything you could want to, still simple to use though.
