Homebrew How do I run FDS ROMs on FCEUM and Nestopia?

Do I put the BIOs in a certain folder, do I just run the ROMs like I would NES ROMs, what do I do?

Are you talking about the emulator itself, or the 3DS port? That makes a difference. If you're just wondering about the general emulators on windows, follow the directions? Read the read me file? If you're referring to FCEUMM3DS then say so and I may be able to help further. If it IS just about the general emulators it doesn't belong in a 3DS specific hacking forum. I would suggest a PC emulator section like here: https://gbatemp.net/forums/computer-programming-emulation-and-game-modding.268/
