Wait for other people's suggestions. This works for me and should work for you, but there's still a chance something is wrong

I do legally own it so there should be no problem with doing that

The only trouble with that is a copyright troll scraping connections.

I've used HJSplit for all of mine. You just have to rename the files to what it supports: SOUE01.part0.iso -> SOUE01.iso.001 and SOUE01.part1.iso -> SOUE01.iso.002

It would be better if CleanRip didn't use that weird filename format but I could probably hack together a CLI tool to do it or modify CleanRip to use sensible filenames.

The MD5 hash for Skyward Sword NTSC-U is "e7c39bb46cf938a5a030a01a677ef7d1" if you want to check your joined ISO. HxD has a utility for doing that, too. If it matches then the dump is good.

3 years late but... I used hjsplit and merged all of the files. You have to rename them to game.iso.001, game.iso.002, game.iso.003, etc. As long as they are all in the same directory, it should work. You should put it on the computer itself. It will not work on external drives.
