I've been wanting to switch off of Gateway on my n3DS for a while now. Also, I no longe rhave access to Cubic Ninja - will this be a problem?

3.0 final? No. There are still a number of features that aren't implemented for new3DS users.
As for not having access to CN anymore, you could either use browserhax or yellows8's launcher in sysNAND Gateway Mode to launch the Homebrew Loader.
