Hacking AKAIO Saves

I'm using an AK2i with AKAIO 1.9.0. For Super Mario 64 DS and New Super Mario Bros, the save file sizes seem much larger than they should be, and I cannot use them in an emulator because it doesn't seem to recognize it. I used TWLSaveTool to dump the saves from these two carts, and wanted to use them in a second save slot in AKAIO. Do AKAIO saves need to be converted?
