I was having simlar problems for the longest time as well hopefully this works for you.What i did is this:
1. boot sysnand with RX DEVMODE
2. open FBI, install gba cia to NAND also install it to SD(this is the part i think fixed it for me) Exit FBI
3. boot RX EMUNAND
4. open FBI install same...
ok got the server up, but when i try to connect on my 3ds i get this error
[ERR -1] The specified address is not a valid address for the address family of the specified socket.
ive tried changing the port but that didnt work any ideas?
I also had this problem as well as another libstdc++-6.dll missing, i got those sorted out but now when i try to open the server it opens then freezes and i get a windows error saying that it has stopped working
I formated emunand, copy over the emunand.bin with the emunand tool place it in the same folder as dual nand and boot.bin and then I keep getting the same problem
Error: Unable to identify the SD card that contains emuNAND
am I missing a step or something

New version works great thanks, one small issue, when the mouse speed is set to 4 it tends to keep moving after I stop , or if I lightly move the circlepad it just keeps moving in that direction. When I set the mouse speed to 2 I have no problems.
I didn't know they made an MSU cart for the Genesis.... I knew about the SNES one and the library for that is rather large but the Genesis one has very few games
