The individual files are yes, not the compressed .bin files as they are names different in UM. They start the same but certain Pokémon are in completely different locations.
You can't replace models on the console in Gen 7. You HAVE to replace either the original Lugia or the shiny one to have shadow lugia. You can't replace the lugia model and new texture with an existing pokemon. You can do that on Citra however.
You can't replace a model with a bigger one, the game will crash. It has to have the same number of verticles else it's not going to work properly. Not to mention you can't replace models in Gen 7 like we could in Gen 6. The most you can attempt to is to rename the edited Lugia bin to the same name as one of the Ash Pikachu's. Like I said though, since those Pikachu's are way smaller models than Lugia it's either going to be a glitched mess or just crash. I would suggest using Ditto since he is more or less universal, or another large pokemon you don't mind losing.

You can. He was talking about models, not textures. Those are two different things.
Ah, okay. I replaced Tauros' model with Xerneas, so I didn't think there was a problem.
There isn't really, but it's not a guaranteed thing. It all depends on what models you're trying to replace and how big they are in correlation to the one's you're replacing. If the model you're replacing is significantly smaller than the one you're replacing it with the bone rigs and animations won't work properly, and will either crash the game or leave you with a glitched mess.
Yeah, I see, Pikachu's size is way smaller than Lugia or Dialga, I'm pretty sure Xerneas and Tauros are about the same.
Unfortunately, you currently can't edit the flames on models yet. I can only give you the white body, if that's okay?

You can get them easily by dumping your game CIA or .3DS and using Hackingtoolkit3DS to extract it, then using pk3DS to unpack the texture GARC.
