I personally use the XB1 Elite Controller. The extra buttons on the rear of the controller are convenient for having with games that only support Keyboard and mouse. Was lucky to pick one of these up cheap along with a wireless adapter for PC. Would definitely recommend if you have a little bit more to spend. 
I'll probably get one of those or the hyperkin one. I like hyperkin a lot. I own a retron 3 and 5 from them. both are excellent. anyway, both of those options have gotta be better than using the wii u pro controller. it's my favorite controller thus far due to the feel (like an xbox 360 controller), the fantastic dpad (kinda like the ps3's ds3), and definitely its battery life. however, on the pc, the start button is read differently. iirc, it doesn't matter if you use the mayflash adapter or the bluetooth drivers on your pc. it's either just the using the bluetooth drivers on your pc or both of them. this is on a windows 10 machine too. the start button is negated when pressed while mapping the controls which makes most snes games unplayable. also, using the bluetooth drivers on your pc requires an app which in turn requires resyncing the controller after every use. the controller doesn't turn off otherwise, so not expending battery power requires you to disconnect the controller. it's a major pita.
I use a DS4 controller for my PC, one of my favorite controllers ever, maybe my all time favorite. Only playing C64 on my PC at the moment (and for the foreseeable future), but all the extra buttons are awesome for pause, warp, toggle fullscreen, save states, switch joystick port, etc.
I might try the ds4. I do have a ds4 for my pstv, and the metal slime ds4 for my ps4. I need to buy another, but that will have to wait. thanks for all the suggestions guys. I'm still wondering about the battery life of an xbox one controller. the pro controller for the wii u has insane battery life, but I'd expect nothing less from Nintendo. I own one of their wavebird controllers for the gamecube. I left the controller untouched for like two years, came back, and the batteries still worked. I'm wondering about the switch pro controller's battery life as well. I heard there were connectivity issues if used on a pc.

If you do get the Hyperkin ProCube, just know that you get all the standard buttons (including clickable sticks) but the triggers are not analog :/ -that aside it's a lovely controller and works well with the Steam overlay.

For retrogaming 8bitdo controllers are the way to go, there are models for every taste and are compatible with pretty much anything that is Bluetooth compatible (firmware and model dependent)
I can only tell you that this is 100% about feeling, I've personally used over 30 controllers for PC over the last 10 years (For a mix of indie and MMO, and other stuff) and I find Xpadder (You can find it free search a bit) to be the best software to use by far. As for hardware I'm currently using a PS3 controller (but PS4 is easier to link up these days) however I did get great mileage out of some Logitech controllers as well as a funky controller with 3 shoulder buttons on each side.
Logitech controller was used for almost everything (DFO, regular indie games, etc), but any MMO that had tons of things to press I used Xpadder profiles specific for that game + the funky one with 3 shoulder buttons on each side, and it got a LOT of use.
I've also hooked up gamecube controllers but honestly if it'snot wireless it can kinda be a drag over time, so that's why I switched to the PS3 controller. It's nice and all to say Xbone and PS4 controllers are the best, but that's not always the case and their price makes them a bit of a high entry if it's just for PC gaming, especially since the PS4 didn't really have good native support at the start, but I believe it got much better for Steam at least. If you can get a PS3 controller for half the price it's not a terrible deal. You will need to get a bluetooth dongle either way pretty much though. Mayflash one has lasted me for about 4-5 years now, no complaints other than initial setup being a pain (but it is for ANYTHING similar)
