I just tried this and it didn't work. I had a .3ds that I tried to decrypt like you said, and GM9 said it wasn't encrypted. So then I encrypted it, and it was marked as a .bad by the cart again. I don't know what I'm doing wrong.

I think the only way to run unofficial .3ds roms is using gateway software.

It might not work for games that never had a physical release.
You said some of the games you want to try never had a physical release, what about those which had?

It's theoretically possible on a Sky 3DS+. Not sure about the older models. Making custom templates would be needed. That's probably what's missing from my original suggestion actually.
